Luis Diaz scored in the 89th minute, and Michael Olise added a stoppage-time goal to seal Bayern's place in the last four, where they will face Paris St Germain.
Real Madrid had led three times in a pulsating first half. Arda Guler opened the scoring in the first minute after a mistake by Bayern keeper Manuel Neuer, and later added a free-kick. Harry Kane had initially leveled for Bayern, his 12th goal of the competition.
Vinicius Jr. assisted Kylian Mbappe for Real's third goal before halftime. However, Real Madrid was reduced to 10 men in the 86th minute when Eduardo Camavinga received a second yellow card, an advantage Bayern swiftly exploited.
